Synopsis:

Following the reassignment of Caitlin Pike, Harm is partnered with Meg Austin, a Lieutenant junior grade (LTJG) with a phobia of enclosed spaces. Their first case together is aboard a Los Angeles-class submarine, where a civilian contractor gone rogue has hijacked the systems of the submarine with his laptop, and threatens to sink a civilian cruise ship with an experimental torpedo if ransom is not paid. Together, Harm and Meg must try and trick the computer expert into deactivating the torpedo himself.

Synopsis:

The episode starts near Yuma, Arizona with a military helicopter stopping a U.S. Mail truck and stealing its well-packaged cargo, which turns out to be the Declaration of Independence. After having received the Distinguished Flying Cross for his actions in the pilot episode at a White House Rose Garden ceremony, Lieutenant Commander Harmon "Harm" Rabb, Jr. and his new partner, Major Sarah "Mac" MacKenzie, and their assistant Lieutenant JG Bud Roberts are tasked by the Judge Advocate General, Rear Admiral A.J. Chegwidden, to investigate the theft and the alleged involvement of Marine Colonel Matthew O'Hara (Carmen Argenziano), a Vietnam War veteran and recipient of the Medal of Honor, in cooperation with Clayton Webb (Steven Culp), who goes by the title of "Special Assistant to the Under Secretary of State" (but Mac hints at that it is a just a cover for the CIA). Ascertaining the involvement of the famed Marine colonel is soon resolved when his men commandeers a ZNN satellite uplink and Colonel O'Hara broadcasts his message from the right-wing militia "The Defenders" on live television and demands a ransom to bring the document back. As they get to Arizona, Harm figures out that O'Hara is Mac's uncle and together they then set out to get him to surrender peacefully before Webb finds him. Meanwhile Bud stays to keep an eye on Webb. While O'Hara is willing to surrender for the sake of his niece, dissention among his men follows. The concluding scene shows a brief snippet of Colonel O'Hara in a courtroom.

Synopsis:

Marine Corporal Jason Magida (Victor Love), whom Admiral Chegwidden prosecuted more than eight years ago, escapes from the brig in Groton, Connecticut, and takes Admiral Chegwidden, Mac, and Bud as hostages inside the Admiral's office. He demands a retrial here and now in the admiral's office; a court had convicted him of giving classified information about the Patriot missile system to Israel. Harm and CIA officer Clayton Webb work from the outside to rescue them without killing the corporal. They also must be wary of shady CIA operative Gayle Osbourne (Leon Russom), who may try to prevent a revelation of the truth about the corporal's case.

The CAG says she is simply a bad aviator, gender notwithstanding, and prominent Congresswoman Adele DeLong (Dee Wallace) intervenes in the investigation. Bud meets his successor as the public affairs officer, Ensign Harriet Sims (Kari Turner) and they soon form a bond.

Harm brought along Annie's son Josh on the cruise without telling Annie about it. At the end of the episode, Bud proposes to Harriet almost at the same time Annie dumps Harm.

The people refuse to allow DNA testing and are opposed to the Navy naming a ship after Jimmy. Harm and Mac go to New Zealand to find the answer, as well as a suggestion for the ship's name. Harm quits smoking cigars.

Synopsis:

When an F-14 Tomcat clips an Italian helicopter, killing 6 people, Harm and Mac must face each other in court and an Italian government eager to prosecute the pilot themselves. With the help of Francesca (Chegwidden's daughter), Harm finds a teenage girl who piloted the craft that actually collided with the F-14, a small plane she flew without her father's permission.

Synopsis:

Bud and Harriet's wedding preparations are complicated when Harriet's domineering mother tries to take over the planning and brings her to the strip club for her bachelorette party. The wedding plans are further derailed when Harm - who is to be Bud's best man and commander of the honor guard at the wedding - loses his dress whites due to a mix-up at the laundromat and then a chain of events at Bud's bachelor party ends in a mass brawl that lands Harm, Bud and the Admiral in the lock-up. Meanwhile, Bud Jr. is concerned that his father Bud Sr. is abusive of his younger brother, Mikey, whom he believes does not want to enlist in the Navy against their father's wishes. After getting out of jail, Bud Jr. marries Harriet in a military wedding concluding with an honor guard commanded by Harm.

Synopsis:

Part 1 of 2. Harm receives a picture which suggests that, after the Vietnam War ended, his father was sent to Siberia in the Soviet Union. Harm requests leave to California, which Chegwidden immediately suspects is really to go to Russia. Chegwidden reluctantly grants the leave and sends Mac along with Harm. After visiting his mother in California, Harm proceeds to Russia, where he is assisted by a taxi driver named Alexei who claims to be loyal only to the highest bidder. In Russia, Harm and Mac once again encounter Mark "Falcon" Sokol and Colonel Parlovsky. The trail points to Beloyka in Northern Siberia. Harm and Mac steal a MIG-29 to go to Beloyka, but before they can go far, they are chased and fired upon, and the season closes with a cliffhanger.

Conclusion. With a voice-over, Harm updates the viewer on his search for his father up to the previous episode. The Russians claim Harm and Mac died while on a demo ride in a MIG-29. They encounter a Gypsy brother and sister, Vasya (Eric Zivot) and Rusza (Natasha Pavlovich), who take them by wagon to a train station and dress them up as gypsies. Rusza has a vision in which Russian soldiers rape her and kill Harm before he can save her. Harm is convinced the vision will not come true. At the train station, before Harm and Mac can get on the train to Beloyka, they are detected by Falcon (Rex Linn). After some hesitation, they decide to trust him and let him take them back to Moscow, where they find Admiral Chegwidden, Clayton Webb and Alexei (Allan Kolman), who is in fact a double agent most loyal to the CIA, because they pay him the best. Harm and Mac finally arrive in Svischevo, where they meet a woman who cared for Harmon Rabb Sr. after he escaped from Vorkuta. The woman tells a story which is the same as Rusza's vision, except with Harm Sr. instead of Harm Jr., and herself instead of Rusza. The woman says Harm Sr. died and was buried in an unmarked grave in the Taiga.

Synopsis:

Harm and Mac aids Clayton Webb in an undercover CIA investigation during a reception held at the Sudanese embassy in Washington, D.C., which later on becomes a life-or-death struggle when a rebel group seizes the building with Harm and Mac trapped inside, along with an influential Sudanese intellectual, Professor Dubotu (Bennet Guillory), who has been kidnapped. Mac is taken hostage. Harm learns that what looks like a terrorist takeover is a masquerade that has been engineered by crooked Sudanese Ambassador Moshak (Vincent Riotta). Harm manages to communicate to the outside through the live news feeds by using Morse code while intentionally failing to light a cigar. Nevertheless, Ambassador Moshak has in his possession vials of Ebola. Bud notices that Harriet seems to be suffering from more than just flu symptoms.

Synopsis:

The episode starts with a softball game with JAG HQ versus the Navy Chaplains, however a delicate situation with respect to US - Japan relations prompts Admiral Chegwidden to send Harm, Mac and Bud to Japan. Ensign Terry Guitry (Sean Murray) is accused of raping a Japanese woman, and the case is made even more difficult by off-the-cuff comments to the press from the commanding officer of the defendant (Muse Watson). Harm and Mac must struggle with both the Japanese legal system (the disparities between Japanese and American courtroom procedures make for a culture clash) and reluctant witnesses to clear the young man who has a life imprisonment sentence awaiting him if he is found guilty.

Synopsis:

Chegwidden learns that Francesca was seriously involved with the heir to a Mafia family. A Navy chief warrant officer (Steve Rankin) faces a court-martial for stealing five Stinger missiles illegally resold to Iran, which may have something to do with the kidnapping. All leads points to the fact that Francesca is caught in the middle of a business deal gone awry, and now it's up to Chegwidden and Harm to rescue her.

Disappointed with the direction of the case, Roscoe feels that the cards are stacked against him and engineers an escape from the VA hospital with three other patients. Their escape takes them to Harm's apartment, and a negotiable situation turns deadly when guns are drawn and a SWAT team swoops in to help with what it sees as a hostage situation.

Now, charged with murder, Lee is to be tried first in a New South Wales court (before Lee could be handed over to U.S. authorities for additional desertion charges), pitting Harm against Brumby. Harm and Brumby are also about to go head-to-head outside the courtroom when Mac appears in Sydney (officially on a mission to bring back the remains of the other body) and Brumby decides it's time to make her choose between him and Harm.

Part 2 of 3. The clock is ticking down with every minute vital as the JAG team take the lead on the terrorist case. However, things soon become very intense when it's learnt that an Iranian diesel-electric submarine that's being jointly commandeered by both an Al-Qaeda terrorist and a vengeful Russian submariner has managed to escape being detected and that it's also planning on launching a dirty nuke cruise missile at an American carrier battle group in the Arabian Sea, eventually forcing Harm into the aviator's seat. Sturgis is temporarily assigned to the Los Angeles-class submarine USS Watertown to assist the crew with Harm's own skills as an aviator being put to the test and also being pushed to the very limit as he along with another Naval aviator both attempt to stop the missile from hitting the USS Seahawk which is the missile's main target from striking the ship and unleashing harmful radiation which would kill everyone on board including Captain Johnson, Mac and Bud, leading to Harm to make a desperate gamble that could save the day. Sturgis provides an insight and possible clues into the renegade Russian submariner Mikhail Yerastov (Bo Svenson), who is the only submariner Sturgis couldn't outwit during his time as a submariner. Later, during a mission to apologize to an Afghan village whose schoolhouse was destroyed in an accidental attack by the U.S. Navy, Bud attempts to save a young Afghan boy who he believes has become trapped in a field that is completely laced with hidden landmines, only for things to take a sudden and very shocking turn when Bud steps on a landmine which explodes with the resulting aftermath seeing Bud lying on the ground, badly wounded, his right leg gone with the episode ending in a cliffhanger.

A routine flight from the USS Patrick Henry results in the RIO being left comatose after being deprived of oxygen for four minutes. When the RIO eventually dies, having never regained consciousness after slipping into a coma caused by the deprivation, a Petty Officer who works as the maintenance office on the ship is accused of negligent homicide. Harm is assigned to defend the Petty Officer while Mac prosecutes but Harm's attitude and conviction that the Petty Officer is guilty ultimately sees Admiral Chegwidden stepping in and severing Harm's connection to the case while Sturgis Turner is appointed as Harm's replacement. As the case drags on, Harm has a possible theory as to what happened but it's one that could be potentially fatal while Bud is getting increasingly restless and eager to return to work as a JAG lawyer but Harriet intentionally ruins his plans, as she fears for Bud's health.

Harm's mission to extract an agent from Libya goes awry when the man wants his family evacuated as well, and he attempts the impossible by landing his C-130 Hercules on board the USS Seahawk, which appears to be the only safe landing point. After successfully landing the C-130 on the deck of the USS Seahawk, Harm is inadvertently shown on ZNN, which puts his CIA career at risk.

Synopsis:

Harriet is given a commendation for her work with the USO tour and announces her pregnancy with twins and resignation from JAG for the IRR. Mac undergoes an exploratory laparoscopy, and the news is not good.[note 2] Harm discovers that Mattie's father was not drunk when her mother died and must let her go back to live with him. Harm and Mac attend Admiral Chegwidden's dining out and once again discuss their relationship and how the 5-year pact they made has come due. The Admiral's final official act on active duty is to swear-in Bud to the grade of lieutenant commander.

Following the retirement of Rear Admiral A.J. Chegwidden at the end of the last episode, Sturgis is named Acting JAG. Mac is unable to accept that Clayton Webb is dead and investigates the circumstances surrounding his death. Mac and Harm track a still-alive Webb to his family's beachfront house and discover that undercover MI6 agent Simon Tanveer (Ed Quinn) is a deadly assassin known only as "The Hawk". Mac finally breaks up with Webb for good, unwilling to live with the lies of their relationship.

Synopsis:

With Harm being sent to London and Mac to San Diego, they must sort out their personal feelings quickly. Bud must decide what he will do with his career when both Harm and Mac separately offer him to come with each of them to their new prospective duty stations (Vukovic, however, is told by Mac she does not want him on her staff). Vukovic is tasked to act as a diplomat when an overeager teenager enlists in the Marines to avenge his father's death in Afghanistan, mindful of advice from General Cresswell that the culture of the Marine Corps is different. The episode ends on a military JAG coin flip tossed by Bud Roberts, to decide whether Mac or Harm will resign their commission to be together.
